One detail most guides skip: removing a track from [Collection] does not delete the audio file from your computer, so a tidy library and a tidy drive are two separate jobs.

Clean up your library in Rekordbox, step by step.
Work in this order and nothing breaks: back up, relocate, deduplicate, delete. Below is how to clean up rekordbox library entries and the audio files behind them, using only what ships in the app.
Back up before you delete anything
Click [Library] in the [File] menu and choose [Backup Library], then click [OK]. Rekordbox asks whether to back up your music files as well; say yes if you want the audio included. Pick a location and click [Save]. The backup is named with the date, and [Restore Library] puts it back later. This is your undo button for everything that follows.
Point Auto Relocate at your music drive
Open [Preferences] > [Advanced] category > [Database] tab > [Auto Relocate Search Folders] and select the file types you use. Tick [User specified folders], click [Add], and choose the drive or folder your music actually lives in. Click [Add] again for a second location. Rekordbox only searches what you list here, so a missing folder is the usual reason relocation finds nothing.
Relocate every track marked [!]
Click [File] and select [Display All Missing Files]. The [Missing File Manager] lists every track whose file has been moved, renamed, or deleted. Click [Auto Relocate] and the entries drop off the list as they are matched. You can also right-click a single [!] track in [Collection] and choose [Auto Relocate], or [Relocate] to browse to the file yourself.
Delete the entries that are gone for good
Anything still sitting in the [Missing File Manager] after Auto Relocate has no file left on the computer. Select those rows and click [Delete] to remove them from [Collection]. These dead entries are what make a collection look twice its real size. Check the titles first: an external drive that is simply unplugged shows the same [!] mark and will come back.
Merge the duplicates
Click [File] and select [Display All Duplicated Files]. The [Duplicated File Manager] groups tracks that share the same title and artist. Click [Merge Duplicate Files] to open [Select Representative File], choose the copy that has your cue points and finished analysis, and press [Merge]. All information from the merged files is replaced by the representative file's information, so review each group before you commit.
Remove the tracks you will never play
Sort or filter [Collection] by [Date Added] or [RATING] to surface the material you have never touched. Select it, press the [Delete] key on your keyboard, and click [OK]. The tracks leave [Collection] and the audio files stay on your computer, so delete those in Finder or File Explorer afterwards if you want the disk space back.
Cut the browser down and lock it
Open [Preferences] > [View] category > [Layout] tab and untick the [Media Browser] sources you never use, such as [iTunes], [Apple Music], [Explorer], [rekordbox xml], or the streaming services. The tree gets short again. Then tick [Library Protection] under [Preferences] > [Advanced] > [Browse] so the cleanup you just did cannot be edited away by accident.
The catch
Rekordbox groups duplicates on the title and artist tags, not on the audio, so the same recording filed under two different titles stays in the collection twice. And none of these steps touch your hard drive: [Remove from Collection], [Delete] in the [Missing File Manager], and [Merge] all clear library rows only. The files sit where they are until you delete them yourself.
